The thesis presents the extension of an agent based model bacterial colony simulator, gro, and novel synthetic genetic circuits that were simulated on the platform. The extensions that were implemented for the simulator include a new physics engine for speeding up execution, a new environmental signal module, a nutrient consumption module, bacterial conjugation process, a gene regulation module and a new specification language for the simulations. Spatial and temporal patterns, such as oscillators and band detectors using bacterial conjugation were designed, implemented and simulated.
