This study focused on the molecular characterization of a group of potentially micorriziccos fungal asylee were provided for University of Cuenca. It is fungi isolated from ten species of native orchids of Ecuador in two regions: five of which corresponds to the sector Remigio Crespo Toral Canton Gualaceo (Azuay province), and the other five were collected from Cerro Abuga berries in Canton Azogues (Cañar Province) parish. DNA under study was obtained from the pealing of the collection of fungi remains at Orquideario University of Cuenca located on the campus of Balzay, using methods based on different protocols established procedures for obtaining. The ITS region of nuclear ribosomal genes were amplified by PCR using the combination of primers ITS1 and TW14 giving a product around 1200pb. These products were analyzed by electrophoresis and sequenced at the Department of Genetics at the University of Osnabrueck, Germany. Finally, they were compared to databases available in GenBank, by searching through tool BLAST bioinformatics have. The results report two mycorrhizal species, Ceratobasidium sp. associated with the root of Trichoceros antenniferum, collected (2330 meters) and Sebacina vermifera associated with the root of Epidendrum sp. collected (3,090meters). Vermifera Sebacina findings and Ceratobasidium sp. This research could be integrated for later studies of germination of said mycorrhizal fungi with different orchids for the conservation of the same.
